SWEET Pairing: A Novel Method for Discovering Cancer Driver Genes

Abstract

Cancer is a complex disease influenced by various factors, with mutations in cancer-driver genes playing a crucial role. Single-sample network (SSN) has been widely used to identify cancer-related genes by constructing gene interaction networks at the individual level. However, existing SSN methods face limitations in identifying functional driver genes due to challenges in handling tumor heterogeneity, which reduced their utility in personalized cancer treatments. In this study, we introduced a novel SSN method, the Sample-Specific-Weighted Pairing Network (SWEET Pairing), which can be used to construct an innovative sample-specific network. We applied SWEET Pairing method across eight cancer types and compared its performance with four established methods. Our results demonstrated that SWEET Pairing consistently achieved higher F-scores, even under conditions of limited sample sizes or stricter sample frequency thresholds. Moreover, pathway enrichment revealed that the driver genes identified by SWEET Pairing are significantly enriched in cancer-relevant signaling pathways, which underscored their potential biological significance. These findings highlighted the robustness and effectiveness of SWEET Pairing in identifying personalized functional driver genes.
